Stability of ranked gene lists in large microarray analysis studies

Opis: This paper presents an empirical study that aims to explain the relationship between the number of samples and stability of different gene selection techniques for microarray datasets. Unlike other similar studies where number of genes in a ranked gene list is variable, this study uses an alternative approach where stability is observed at different number of samples that are used for gene selection. Three different metrics of stability, including a novel metric in bioinformatics, were used to estimate the stability of the ranked gene lists. Results of this study demonstrate that the univariate selection methods produce significantly more stable ranked gene lists than themultivariate selection methods used in this study. More specifically, thousands of samples are needed for these multivariate selection methods to achieve the same level of stability any given univariate selection method can achieve with only hundreds.

AGRA: analysis of gene ranking algorithms

Opis: Often, the most informative genes have to be selected from different gene setsand several computer gene ranking algorithms have been developed to cope with the problem. To help researchers decide which algorithm to use, we developed the Analysis of Gene Ranking Algorithms (AGRA) system that offers a novel technique for comparing ranked lists of genes. The most important feature of AGRA is that no previous knowledge of gene ranking algorithms is needed for their comparison. Using the text mining system FACTA (Tsuruoka et al., 2008), AGRA defines what we call Biomedical Concept Space (BCS) for each gene list and offers comparison of the gene lists in six different BCS categories. The uploaded gene lists can be compared using two different methods. In the first method, the overlap between each pair of two gene lists of BCSs is calculated. The second method offers a text field where specific biomedical concept can be entered. AGRA searches for this concept in each genelistsć BCS, highlights the rank of the concept and offers a visual representation of concepts ranked above and below it.

PRIMER ICT : a new blended learning paradigm for teaching ICT skills to older people

Opis: As the `third age' of human life becomes noticeably longer, the opportunity for elderly to obtain new skills reduces the tendency to consider this period of life as being disadvantaged. Hence, the fundamental aim of the project PRIMER-ICT was to educate older people in four participating countries (Slovenia, Ireland, UK and Austria) in Information and Communication Technologies (ICT) skills/practice by using an inter-generational and multisectoral approach empowering elderly to use ICT on everyday basis to improve their quality of live and to re-engage them in the society. To achievethis aim, students, primarily from health and ICT related fields have been recruited to become `trainers/teachers'. These students in turn have and will utilise acquired skills and knowledge to help train multipliers (community nurses, nurses in elderly homes, family members, volunteers from different sectors/ages, elderly), who in turn help training elderly.

Comprehensive decision tree models in bioinformatics

Opis: Purpose Classification is an important and widely used machine learning technique in bioinformatics. Researchers and other end-users of machine learning software often prefer to work with comprehensible models where knowledge extraction and explanation of reasoning behind the classification model are possible. Methods This paper presents an extension to an existing machine learning environment and a study on visual tuning of decision tree classifiers. The motivation for this research comes from the need to build effective and easily interpretable decision tree models by so called one-button data mining approach where no parameter tuning is needed. To avoid bias in classification, no classification performance measure is used during the tuning of the model that is constrained exclusively by the dimensions of the produced decision tree. Results The proposed visual tuning of decision trees was evaluated on 40 datasets containing classical machine learning problems and 31 datasets from the field of bioinformatics. Although we did notexpected significant differences in classification performance, the resultsdemonstrate a significant increase of accuracy in less complex visuallytuned decision trees. In contrast to classical machine learning benchmarking datasets, we observe higher accuracy gains in bioinformatics datasets. Additionally, a user study was carried out to confirm the assumptionthat the tree tuning times are significantly lower for the proposed method in comparison to manual tuning of the decision tree. Conclusions The empirical results demonstrate that by building simple models constrained by predefined visual boundaries, one not only achieves good comprehensibility, but also very good classification performance that does not differ from usually more complex models built using default settings of the classical decision tree algorithm. In addition, our study demonstrates the suitability of visually tuned decision trees for datasets with binary class attributes anda high number of possibly redundant attributes that are very common in bioinformatics.

Predlog modela paliativne oskrbe v patronažnem varstvu

Opis: Teoretična izhodišča: Bistvo paliativne oskrbe je izvajanje sistematične celostne pomoči kronično ali neozdravljivo bolnim in umirajočim pacientom s ciljem boljše kakovosti življenja pacienta in njegovih bližnjih. Namen magistrskega dela je predstaviti vlogo patronažne službe pri paliativni oskrbi in z raziskavo ugotoviti, ali se paliativna oskrba izvaja skladno s sprejetim Državnim programom paliativne oskrbe, ter podati predloge za njen nadaljnji razvoj iz vidika organizacije in koordinacije. Metodologija raziskovanja: Uporabili smo kvantitativno metodologijo. Kot instrument raziskovanja smo uporabili anketni vprašalnik, sestavljen je bil iz vprašanj odprtega in zaprtega tipa. Raziskovalni vzorec je zajemal 58 zaposlenih v Organizacijski enoti Patronažno varstvo enega izmed večjih zdravstvenih domov v Sloveniji. Pridobljene podatke smo analizirali s pomočjo programov MS Excel 2013 in IBM SPSS Statistics 20.0. Rezultati: Rezultati raziskave so pokazali, da se paliativna oskrba še ne izvaja skladno s smernicami in standardi zastavljenimi v Državnem programu paliativne oskrbe. Ugotovljeno je bilo, da predvidena enotna dokumentacija celostne obravnave paliativnih pacientov in tim specialistične paliativne oskrbe v zdravstvenem domu, kjer smo opravljali raziskavo, ne obstajata. Dodatno je bilo ugotovljeno, da se patronažne medicinske sestre pri svojem delu srečujejo s problemi glede koordiniranja paliativne oskrbe in da so se pripravljene dodatno izobraževati glede organizacijskih in komunikacijskih veščin, katere potrebujejo za kakovostno izvajanje in koordiniranje paliativne oskrbe. Sklep: Državni program paliativne oskrbe je primerljiv z nacionalnimi načrti drugih držav Evropske unije in je dobro zastavljen, žal pa v Sloveniji ni v celoti prenesen v prakso. Pri obravnavi paliativnih pacientov pogosto prihaja do situacij, ko patronažne medicinske sestre iščejo edinstvene rešitve za kakovostno obravnavo paliativnih pacientov. Za celovito obravnavo paliativnih pacientov bi bilo smiselno oblikovati enoten model na nivoju države, ki bi moral vključevati uporabne, poenotene standarde in klinične poti.
